No I wouldn't drain the water. I would put a whole house filter on my house. I would also put one on the kitchen and the bathroom sinks. This is just me. I would see wat this did after putting it on. Giving it about two weeks to get things filter out. By flushing the water heater you are just fixing things temporally at the best.
