I actually have not noticed this but that is probably because my config templates aren't specific the encapsulation type and so I use the default, which is CISCO. I am curious now so I'll reconfigure my lab before resetting it for a new sitting and see if I can reproduce.
My understanding of the encapsulation option is that is specifies what your router will use to encapsulate the frames it sends. Cisco routers can actually decapsulate either CISCO or IETF, regardless of what they are configured to use for sending. At least that is my recollection.
