I have read several papers where, in the Results or Discussion
sections, the reader is referred to 'Figure N in the Supplementary
Material', and find this quite irritating if I'm reading a hard copy
of the paper. Supplementary material should be just that -
supplementary. It should not be part of the biological argument of the
paper. Surely Supplementary Material should only possibly be referred
to in the Methods, and only then to point out that information that
traditionally would not be available at all, is available online?

Hi Nick,
if you don't refer to your supplementary material nobody will look at
it, because it's just another reference in the pool of references at the
end of the paper. And as other said the character restriction sometimes
requires you to put essential information into the supplement. On the
other hand you don't want to upset a general reader not in your field
with details which only are interesting to 3-5% of the field. Since
we're hopefully not only working in an ivory tower of crystallographers,
microbiologist, MDs or who knows who is reading your papers should still
be able to get the main points without having to read the supplement and
possibly/hopefully derive useful information for their research.
