You mean this is from the internal speaker of the machine, or the speakers connected to the sound card?
If it is from the internal speaker it could be some sort of Motherboard warning, similar to POST internal system beeps that indicate a problem, or the system passing POST to boot etc. You might need to visit your motherboard's website, message forums or user manual for an explanation. But usually random system beeps isn't a good sign for the machine.
