No not really. It's the same situation as in WW1 and WW2 where several thousand US citizens served in the Nazi and Italian Fascist armies. Quite a few of those were killed by the US or it's Allies. Both Anwar al-Awlaki and Samir Khan were the same they were armed belligerents on a battlefield intent on killing US citizens and soldiers. So what is the difference in these 2 cases?
