No, you can run IIS and JRun's builtin server simultaneously on different ports. JRun will automatically choose a port that's free. However, using the builtin server isn't really very satisfactory if you want a local dev or staging copy of a site which is deployed on IIS in production - which is why I too am trying to get IIS connected to CF.
