These __repository__.backup.??? directories are, as their name implies, backup directories. As far as Chandler is considered, all you can do with them is use them to restore a __repository__ directory via the corresponding Chandler menu or command line option. If you weed them out, you can no longer restore from them. That's it. Chandler doesn't use them in any other way. They are numbered so as to avoid overwriting older backups with newer ones. Such a repository backup is different from .chex files in that your entire repository databases are backed up, not just the latest version of a subset of your Chandler items. A .chex backup trades completeness for a much smaller size and the ability to migrate your data to a new Chandler schema. A repository backup is tied to the Chandler schema version it was generated from.
