I would use a different sealer to seal the seam. Silicone sealer and steel don't get along. You will create rust where you use the silicone sealer. Use a product like 3M 8505 - Fast & Firm. It fills well, waterproofs and sets up to a consistency like factory seam sealer. It's made for exactly what you are doing.
