I have found a similar problem with DV. I would play through transitions and they won't work.
Then I stumbled on a note somewhere about "slow" effects and turning off "playback" where repositioning the cursor. So I tried that. 1. Turn off playback for the track with the transition (the little right arrow/triangle in the pathch bay) 2. Position the cursor at the start of the track 3. Toggle playback back on 4. Press "Play" (Space bar or button) and the transition effect then works. But I pretty much have to do that every time I want to go back to the start of the track. Very poor for workflow I am afraid.
