Remember that Etherchannel is independent of trunking, though in most
configurations, EtherChannels are set up as trunks as well.  I have
installed servers with etherchannel connections to the infrastructure, and
the command syntax is the same.

While I've never tried this, it should be a matter of putting both ports in
the same VLAN and then doing a set port channel <mod>/<port-port> on.  There
should be no need to trunk the ports so the matter of dot1q vrs ISL is a
non-issue.
