You should be able to cache the results of the Xindice query by extending org.apache.cocoon.components.source.XMLDBSource and overriding getLastModifiedTime() to return something different from zero. It would be nice if Xindice provided the modification time of a collection, you could use it as a value to return from getLastModifiedTime(). Unfortunately it does not, so you'll have to resort to application-specific methods.
