The cost of Windows licenses -- particularly for large clusters -- is probably another reason why Windows is not widely used for production Hadoop systems. Since Hadoop is designed for running on cheap commodity machines, you could wind up spending as much on Windows licenses as you do for hardware.
That said, Microsoft uses Hadoop for PowerSet (http://wiki.apache.org/hadoop/PoweredBy).
