For what it's worth, NAME-12345 is the way JIRA handles autolinking of references, since it assumes the JIRA instance is specific to a particular organisation and lets you specify short prefix codes for the projects. One benefit of a hyphen based syntax would be reducing the temptation to add in the "#" before the issue number.
