Because it corresponds to the source code better, I would imagine. Also, the makefiles are already gargantuan for the kernel, there's zero motivation to make it worse. Kernel configuration, no matter how easy people try to make it, is *not* something you should be doing without knowing what you're doing and reading the documentation as you go.
