A shot in the dark. If you run speaker-test -c2 -l5 -twav 1. time while X is running would this be ok? No surround sound, just 2 channels! 2. What happens if you run it while X isn't used?
I suspect a PulseAudio issue. Is PA active on your Debian? For my Debian (nearly) everything is ok, but I'm not using PA. Btw. what exactly is bad when you run jackd as user? IIRC the Debian package already set everything, e.g. the user to the group audio. Note, my Debian is a DAW, I compiled JACK myself, so I don't know what exactly is the state of Debian.
