I was in the same position a short while ago. The problem is... it's not just about "Nvidia or AMD" -- the exact chipset and your use case matter. I ended up with (on-chip) Intel (it's a desktop), on the "theory" that there are some X developers working on Intel's money and writing free X drivers. Of course, if you are aiming at high-end gaming or parallel computation on your graphics card, that would not be an option, since the external graphic cards have way more oomph than those on-chip thingies.
