Yes, I also think the 2nd one is the best.
I can't imagine a good way of paying homage to lilypond without making
the icon too "dense of information". For example, we may replace the
rest icon with a symbolic version of the lily icon on lilypond.org, but
I think it wouldn't work well.
The homage is implicit: this icon shows the old tools used by the music
typesetters until 19th century and LilyPond mission has always been to
"bring the aesthetics of traditionally engraved music to computer
printouts".
