It still matters, but it may get masked.

A user running x11perf under CDE/KDE/GNOME will see fairly consistent
results for each of the tests.  The selection of one of these desktops 
should not
significantly change the results of any of the tests.

A user running x11perf under a compositing desktop may see big differences
in results depending upon which desktop is being run and which features
are enabled.  Per your original suggestion, the X protocol traffic
may have little to do with the delivered desktop graphics performance
because so many "extra" operations are done after handling the
X request.
