FWIW, this seems to have to do with the run-mozilla.sh script supplied with 
firefox 3.0rc1 -- when I replaced that script with the one from 2.0.0.14, the 
problem went away.  Thunderbird, pidgin, etc now successfully open URLs in 
firefox 3.0rc1.
