Just found out about this issue. I confirm that the option "When I delete a message, move it to this folder:" works except for GMail account.
Disabling the option in Server Settings like Matt said and/or a note saying that this feature doesn't work with GMail would be very appropriate. However, regardless of setting, the item always moved to Trash. This persisted after restart of the client. The settings save, but have no effect. Caveat: This was tested on two Google Apps for Domains accounts, though I suspect this behavior will happen with gmail.com accounts as well.
