I've replaced quite a few iPads and iPhones now, and afaik the iTunes sync pretty much catches absolutely everything. The only thing I've had to re-enter on replacement devices is passwords.
If you sync with iTunes and then back up the iTunes directory from windows, I'd think you'd be OK. Major disclaimer: I have not tested the extra step of restoring an iPhone or iPad from a restored windows directory.
