If the device is jailbroken, there are lots of alternatives (to icloud/itunes) , like "pkgbackup" (also backs up data) that can backup to a dropbox account or to a remote ftp server. Then again if it is jailbroken you can also use scp and/or rsync. Probably the easiest way is to just make sure the user periodically syncs their device (can be done over wifi if they dont want to plug it in) with either a windows or mac PC and then use standard backup tools on that PC to securely store the backups.
