The first thing to understand is that the Squeezeboxes don't control iTunes at all. They can't import your iTunes library, but when playing music on a Squeezebox the iTunes UI isn't involved at all.
You won't be able to use the iTunes iPhone remote to control anything to do with the Squeezebox. However as has been pointed out you can install the excellent iPeng iPhone which can control your whole Squeezebox playback, much like the iTunes remote does for you now.
