Thanks for the suggestions, but they didn't fix the problem. I had to cue files so I deleted them. I looked at all the music on my second drive and noticed that some tracks had disc 1/1 entered, so I removed that. I then did a clear and rescan but when I went back into new music those same albums had multiple tracks listed.
Any other suggestions? My playlists didn't reference any music on my second drive.
