If MIP is set in preferences to 'Archive analysis...' and the music file tags really do contain the fingerprint, rebuilding the database from scratch should be quick. There is no need to re-analyse the files - MIP will just take the data direct from the tags. Worth experimenting with a few files perhaps?
I have found occasionally that MIP doesn't write the analysis to the tag though and have to redo those files. I usually do this by deleting the individual files from MIP then re-adding them - that seems to work. Oddly when it happens, it's always with track 6!
