So presumably one possible solution is that you simply re-author the ISO image for each updated version? Once you establish a method it shouldn't be too difficult to set aside a directory for your scripts, which is updated while the OS remains untouched. As long as the scripts use established static names, tinkering with the OS portion would be largely unnecessary.
