For the stencil, I've started years ago with Michael Angeles's ones (even if at this time they're quite different): http://konigi.com/tools/omnigraffle-wireframe-stencils For the pixels on the document size panel it writes "1 page". You just ignore it and type "1000 px". The document size will be then at 1000 pt, but with 1pt = 1px on screen, zoom 100%.
