It does sound like an issue with the preferences, as Chris said.

However, to really get a customised behaviour, I think it should work to 
(1) install the free script menu extension "OSA Menus", and (2) there 
store some script/-s with exactly the window size and placement, font, 
font size or whatever, you prefer.

One may assign shortcuts to them, so if working it should be like 
selecting one or several messages from a window (does this work in the 
"Auto Log File", by the way? haven't actually tried...) and then hitting 
the chosen shortcut.

Unfortunately, I'm not 100% certain of this anymore, since I had to do 
away with this otherwise most useful extension - Macromedias Freehand 9 
crashed upon me every time I tried to access menus... :(
