When my database was corrupted, it would not delete some messages either. 
Eventyually I could get them to a state where emailer would say "missing 
message" or something, then another rebuild would get rid of it.

I would do a rebuild, try again to delete, then do a full rebuild.

Also, one tip is some hard to delete messages can be deleted when they 
are open, not when they are closed.
