Without knowing what was trashed, there alas, isn't much help I can
offer.
But yes, trashing the wrong files can be very bad. One thing that
should be done when trying to "solve" problems like these... it is ok
to put something into the trash can, but don't empty the trash until
you know everything is working correctly. That way, you can always
pull whatever it is back out of the trash if it turns out you broke
something by throwing it away.
The Mac OS, all versions, will NOT use a file located in the trash,
so putting it there is as good as deleting it when it comes to
removing duplicates or similar. There is no harm in leaving them
sitting in there as the Mac OS will consider them gone as long as
they are there.
