No, I don't think that is the problem.  The delay introduced seems to be 
a minimum of one servo cycle.
Maybe by reducing resolution, then the burst of counts could still be 
fit into the tail end of one servo cycle, so maybe that would be an 
improvement.  The worst case would be to have the burst of counts extend 
past where EMC2 samples the count, then it could introduce a variable 
delay in getting the exact position.
