No, the only result will be that sometimes an extra turn of the spindle will go by before a threading pass starts. You will be adding your gearbox's error to all threads you cut, but that may be an ok tradeoff for the ease of mounting the encoder. I would not try to do anything with spindle reversal (rigid tapping) unless the encoder is directly on the spindle.
