This is your big clue.  It is also sometimes doing that during a
program run.

Your latency test results are good.  I assume you have also never
received the 'unexpected realtime delay' error message.  

Maybe your acceleration or velocity settings are too high.  If you see
it happening at the start of a move, that points to a problem with
acceleration.

I see you are running EMC2.1.0.  You should update to the latest 2.1
version if you want the bugfixes only, or 2.2 if you want the new
features developed over the last year.
