OK, I've done a few more tests with decidedly unexpected results. It seems like my problem is definitely not video or USB related. I had to move the machine to a different location, and don't have a long enough wire to connect it to the network so I connected a monitor and USB keyboard and did some tests with text mode and X11 terminals. In both cases I could not get the latency test to report an overrun. When testing in text mode I couldn't run other processes to stress the machine, but in X11 mode I opened firefox and dragged the window around and all was fine.
I launched Axis and ran some tests as well. I did eventually get an "Unexpected Realtime Delay" when running the test file that comes with Axis, but I believe this was because the CPU couldn't handle Axis and emc at the same time. If I run the interface on another machine this shouldn't be a problem. When I run over the network using X11 I get significantly better performance on the remote machine. For instance, glxgears is much faster when the display is on another machine. Axis is also significantly faster this way. Is it possible that the ethernet card is causing the real time problems? I can't remember for sure, but I may have only encountered problems while connected remotely.
