If you have copied any of the sample configs, or placed Ted Hyde's config files anywhere, then nothing you do with apt-get, including remove --purge then reinstall, will remove or change those files. I just noticed the email where you mention that purging says "removing config files" - this is the sample configs, *not* any configs you have created or copied to your home directory (under ~/emc2/configs/).
There are several files that make up a complete config: the ini file, the HAL files, the .var and .nml files, and any other accessory files you may have, such as pyvcp files. I don't know if you have posted the complete config yet, and it really doesn't matter - we need to see it again, along with the messages that specific config generates. You really should run from a command line, as others have suggested. It's simple - run a terminal (Applications / Accessories / Terminal) and type "emc", and you'll be presented with the graphical config picker just as though you had run from the Applications menu. The main difference is that you will actually see some debugging messages. It is very strange that you get an error on the axis splash file, since nearly every EMC2 user sees that when they start EMC2. I can only think of two ways for that error to occur: 1, your file is corrupt or 2, you have EMC2 configured with no X axis. Please post the first 20 or so lines of that file - you can stick them in an email or put them on pastebin, whichever works better for you.
