Thanks Jeff, Chris, and everybody.

Yes you were right, it was noise present in the encoder-spindle line.

I tried to solve it by making sure all grounds were right, but the 
problem persisted, so I isolated the encoder-spindle from the lathe 
chassis, and the problem was over

Now the mounting plate of the encoder has been done from plastic, and 
there is a rubber tooth belt  and pulley between spindle and encoder, so 
there is no common ground between lathe and encoder.

I'm making very fine multi-pass thread now.
