The ini file RS274NGC_STARTUP_CODE only gets executed once (on startup of the machine). If you run any programs, then the codes in the program (or the effects of M2) will alter the startup state. I think it has been suggested (but afaik not implemented yet) to have some prerun codes, which get executed before any file. But the most safe thing to do is to set all your needed prerequisites in the file itself.
