So, it turns out this isn't a disk problem at all but a problem in our Rockhopper python interface that I have running by default on these machines. It is calling halcmd repeatedly and if Linuxcnc tries to launch during this time bad things happen. This is one of the items on the agenda at Wichita so hopefully we may have a resolution (or beginnings of) soon.
Reinstalling everything from scratch is how I discovered it, so this was a helpful exercise.
