No, the fault does not follow the drive.  So I agree either it's a fault with 
the control, or all the drives are faulting and the control is just faulting on 
the first one it sees which happens to be the Y.  It is hard to tell because 
the LEDs on the drive could indicate a number of things, including (but not 
limited to) simply not being enabled.  But the LEDs on the drives are all 
lighting up at the same times and orders on all the drives, which sort of 
doesn't point at any one of them being the problem.

The control is all on two circuit boards, so tracing this out is going to take 
a while.

Digging around in some archives I found a pdf copy of the manual for the amps.  
(though it hasn't cleared much up for me yet) But I'll need it if I decide to 
switch the machine to Linuxcnc.

If not, it sounds like maybe the fault signaling input to the controller is 
faulty
