Maybe it's related to "allow windows above fullscreen windows"

I have noticed similar issues with my shelf showing above smplayer fullscreen 
controls, but in my case it's visible, as the autohiding shelf will appear and 
overlap the controls I'm trying to click.

I find this useful to be honest, although occasionally annoying, as it's easy 
to access the volume controls.
