I cannot reproduce it. I have a project with three contacts associated with it. I sent one of those contacts a message today created by typing his first name, "Nigel," in the address field. I did nothing about associating it with the project. But when I looked at the project's Mail tab just now, that message is listed there. So, for me, mail to the contacts associated with a project get tagged for that project no matter how I create the message to them. Why it should work differently for you is inexplicable, so far.
