Unfortunately the etoile user stuff (wallpaper, dock, top-of-screen menu, etc.) 
is mostly unmaintained as far as I know. It never really got beyond a basic WM 
+ app switcher + menu bar, so you may find using WindowMaker + GWorkspace more 
usable right now (although they could use a lot of polish, too.)

What I would suggest is:
- try deleting your ~/GNUstep directory, to clear any extensions enabled by 
Etoile's setup.sh script, and see if the graphical problem still occurs in 
GNUstep applications like SystemPreferences, GWorkspace, etc. 
- try installing GNUstep from subversion. There has been quite a big change to 
how windows are drawn since the last release, which might fix the problem you 
are seeing.
