In this circumstance you would have to use ADUC to remove the servers.
There is a Technet article describing the process, and it is pretty
straight forward, though I do not remember the KB article number.  Give
a search and you should be able to find it though.

We have 3 Exchange servers that continue to appear in Exchange System 
Manager that no longer exist on our network.  We've removed them some 
months ago: 1 was due to hardware failure, the other 2 were removed 
by uninstalling Exchange and then removing them from the domain.

Despite this, they appear in the list on ESM.  I've tried to 
delete/remove server from ESM, but get the error message:

"One or more users currently use a mailbox store on this 
server.  These users must be moved to a mailbox store on a different 
server or be mail disabled before uninstalling this server"

Unfortunately it doesn't tell me what users are on this non-existent
server.

Anyone have any ideas?

We're running Exchange 2003
