If you are getting the message about mailboxes, then you probably have mail enabled accounts that were never used but are pointing at those non-existent servers. You need to find those accounts and remove their Exchange attributes.
At the end of my migration article (http://www.amset.info/exchange/migration.asp) I have the technique I usually use for finding these accounts.
