I think I've checked it all, but just to be sure, when we close for the day I'm 
going to move the rest of the messages out to the stash folder, and then stop 
the transport service, delete the pickup folder, and then reboot the server and 
see if it creates a new one.  If it does, I'll try dropping a message in an see 
if it gets processed.  If that works I'll move the stash back in.

You've probably already checked this, but it the network 100%?   DNS, 
firewalls, folder permissions, any other non-Exchange reason the server can't 
see the folder?

I haven't created one from scratch, but I made a copy of one of theirs, looked 
it over (it seems OK), changed the address to send it to me, and dropped that 
in.

Seems like I saw an article by some MS MVP about the pickup directory, that 
described creating a new message and dropping it in the folder when I was 
digging around for answers.  I'll have to go find that back and try it :).

Have you yourself manually created an eml file/test message and placed it into 
the folder, just to rule out what the app is doing?

Possibly a corrupt email message/file item.  Try moving/deleting the oldest 
file in the folder and see what happens.

Exchange 2007 hub/mailbox server.

It's the last one I have left, to support an application that won't run on 2010.

The application sends email by dropping them in the pickup folder.

Suddenly the server just stopped processing the folder.  The .eml files just 
sit there.  Other than that, the server seems to be working normally.
