You got it. You found all the workarounds I know, but the lack of unlinkable smart shapes and special tools is a deal-breaker for keeping parts and score in a single document file. (Note: you mentioned note positioning, e.g., for grace notes, but the problem extends to most other special tools edits. FWIW: I went through this same exercise when Fin07 came out (with a short piece for 3 players), and I'm sure many others did as well.
