I think it would be even more interesting to compare what versions "fink list pm" shows for the *non-installed* packages with what versions you have in the perlmods folder. Those installed packages you are showing are very old or non-existent (I don't see bio-emboss-pm586-1.0.1-1 anywhere at all, it went directly from 1.0-2 to 1.0.1-2).

Perhaps you have locked down some directory or file that fink needs to update its index, something in /sw/var/db perhaps.

One thing that is not getting updated is my apt-get database. sudo apt-get update runs without errors, but apparently doesn't pick up the newly-built librsvg2 from my local folder (and fink head is giving me the error that I've already posted in another thread so it won't install it either).
