As far as I can tell, the option hasn't gone anywhere.  My chat windows
still blink on me.

What you might be seeing is an interaction with a new preference to suppress
notifications in the front chat window.  That should only be suppressed for
the front chat window when Fire is in the foreground (ie, when you're
actively using the chat window).
