I have done this with the following combos:
NT 3.51/FreeBSD 1.3/OS2 warp/MS DOS 6.xx - on IBM thinkpad (dont
reccommend this, but it worked eventually).
NT 3.51/Redhat GNU/linux 4.2/MS DOS, WIN 3.11 > Win95 upgrade ( release 1,
aug 95) - on a Zeos P90.
NT 4.0 workstation/NT 4.0 Server/MS DOS 6.22, Win 3.11 > Win95 upgrade
(release 1, SP1)/RH GNU/linux 4.2 - on a micron PPRO 200.
NT server 4.0 (SP3)/Redhat GNU/linux 5.2/Win 95 OSR2 (release 4 with IE
3.0 embedded)/MS DOS 6.22 on Micron PPRO 200.

The order of installation and formatting was arrived after many many hours
of frustration. What worked for ME was:

Install dos 6.22 upgrade, Boot with install disk, trick it into believing
there was a former version of dos there. 

FDISK a slice for your WIN based systems, leave the rest of disk
unpartitioned. Format MS slice with ms format. 

Install Windows system. If NT/9X combo is desired do 9X first,
Then NT. The 9X bootloader will be over written by NTLDR, but NTLDR will
remember there was another bootloader, (9X/Win 3.XX/DOS vX.XX will just
overwrite it...) 

Then boot with linux boot disk, leave MS partition alone,
and fdisk your linux slice (using linux' fdisk!) and format
ext2/swap/whatever FS you want, on that slice. 

I always installed lilo on the boot sector of the boot drive (drive C: in
winspeak). Lilo will prompt you to boot linux (default) or NT, which will,
in turn, prompt you for NT or Win9X/Win 3.XX/DOS X.XX. 

If you mess up, you can always revert to the WIN9X style bootrecord by
running ms FDISK with the /mbr argument. This will erase lilo, and
possibly NTLDR, and revert to win9X bootrecord.

I have heard about very bad problems with installing win98 and linux,
because apparently the bootloader has changed for win98 and it will mess
up lilo, even if lilo was installed AFTER win98. 

I have not experienced this, because I just went out and bought a
bunch of 10 gig EIDE drives and cold swap caddies for them, and have all
my various OS' on their own HD's. To switch OS I simply power down and
swap drives. The resulting freedom from headache has allowed me the
opportunity to become a neuro surgeon, fighter pilot, nobel laureate and
president of the world, none of which I've done really, but at least I
have the time to do it, should I so chose to :)
