In the Button Setup dialog for Perform Script you have 4 options for what happens to any currently running script: Halt, Exit, Resume and (the default) Pause. Sounds like the option you want for your Main Menu button is "Exit".

When I put it at the end of the script, it still does not exit the partially completed script.
